A new study reports microbial DNA preserved inside woolly and steppe mammoth remains that are older than one million years. The team shows that some bacteria were living with these animals while they were alive, not just invading after death.



Researchers analyzed DNA from 483 specimens and sequenced 440 of them for the first time. From a steppe mammoth that lived about 1.1 million years ago, they even pieced together parts of <a href="https://www.earth.com/news/microbes-buried-for-millions-of-years-may-guide-search-for-alien-life/">bacterial</a> genomes that once infected or inhabited the animal.

The work was led by Benjamin Guinet, a postdoctoral fellow at the Centre for Palaeogenetics in Stockholm (<a href="https://palaeogenetics.com/" target="_blank" rel="noreferrer noopener">CPG</a>). The Centre is a collaboration between Stockholm University and the Swedish Museum of Natural History (<a href="https://www.nrm.se/" target="_blank" rel="noreferrer noopener">NRM</a>).



"Our results push the study of microbial DNA back beyond a million years, opening up new possibilities to explore how host-associated microbes evolved in parallel with their hosts," said Guinet. 



The project involved an international team of experts working across multiple collections and labs.



The researchers used strict lab protocols, computational filters, and DNA damage checks to separate life stage <a href="https://www.earth.com/news/microbes-found-alive-sealed-inside-rock-after-2-billion-years/">microbes</a> from postmortem contaminants. That approach helped them focus on organisms that were likely part of the mammoth’s own internal community.



<h2 class="wp-block-heading" id="h-inside-mammoth-dna">Inside mammoth DNA</h2>



The scientists kept finding the same six types of bacteria in mammoth remains from different times and places, including close relatives of Actinobacillus, Pasteurella, Streptococcus, and Erysipelothrix. 



This pattern suggests that these microbes had a long history with mammoths, sticking with them through environmental changes and population shifts.



The scientists distinguished host-associated microbes, meaning those living in or on a host while it was alive, from environmental bacteria that entered after burial. 



They used metagenomics, a method that reads all DNA in a sample at once, then identified ancient damage patterns to authenticate the oldest material.



From the 1.1 million year steppe mammoth, the team reconstructed partial genomes of Erysipelothrix that likely came from an infection during life. This is the oldest authenticated host-associated microbial DNA ever reported, and it extends the range for studying ancient host <a href="https://www.earth.com/news/microbes-aquificales-discovered-in-hot-springs-breathe-oxygen-and-sulfur-at-same-time/">microbe</a> interactions.



<h2 class="wp-block-heading" id="h-why-ancient-microbes-matter">Why ancient microbes matter</h2>



This result builds on earlier work that recovered genome scale data from mammoth teeth more than one million years old, demonstrating that DNA can survive when conditions are right. 



The previous <a href="https://www.nature.com/articles/s41586-021-03224-9" target="_blank" rel="noreferrer noopener">research</a> established methods and expectations for data quality at this extreme age.



Ancient DNA is fragile and breaks into tiny pieces, and chemical changes accumulate over time. By tracking these signatures, scientists can tell ancient sequences from modern contamination and avoid false signals.



"As microbes evolve fast, obtaining reliable DNA data across more than a million years was like following a trail that kept rewriting itself," said study senior author Tom van der Valk.



"Our findings show that ancient remains can preserve biological insights far beyond the host genome, offering us perspectives on how microbes influenced adaptation, disease, and extinction in Pleistocene ecosystems."



The Pleistocene was a period from about 2.6 million years ago to 11,700 years ago that included repeated ice ages.



<h2 class="wp-block-heading" id="h-microbes-linked-to-mammoth-health">Microbes linked to mammoth health</h2>



One bacterium in the dataset is closely related to a Pasteurella species implicated in lethal outbreaks among African elephants. That connection is supported by a 2023 <a href="https://pubmed.ncbi.nlm.nih.gov/37880229/" target="_blank" rel="noreferrer noopener">paper</a> that identified a Pasteurella relative as the likely cause of fatal septicemia in elephants in Zimbabwe.



The new study reports several putative <a href="https://pmc.ncbi.nlm.nih.gov/articles/PMC2646308/" target="_blank" rel="noreferrer noopener">virulence factors</a>, which are gene features tied to disease-causing ability, in some clades. The authors are careful about cause and effect because ancient DNA is incomplete and infections leave mixed traces.



Erysipelothrix is also known to sicken Arctic wildlife today, including muskoxen during unusual mortality events. That pattern has been documented in a Canadian Veterinary <a href="https://pmc.ncbi.nlm.nih.gov/articles/PMC4431149/" target="_blank" rel="noreferrer noopener">Journal</a> that found Erysipelothrix rhusiopathiae associated with widespread deaths in the Canadian Arctic.



<h2 class="wp-block-heading" id="h-mammoth-survival-and-microbes">Mammoth survival and microbes</h2>



Microbes that stayed with mammoths for hundreds of thousands of years hint at stable <a href="https://www.earth.com/news/breathing-without-oxygen-how-ancient-microbes-powered-early-life/">relationships</a> shaped by diet, climate, and social behavior. The persistence of these lineages across far flung regions points to deep coevolution.



The last woolly mammoths survived on Wrangel Island until about 4,000 years ago, long after mainland populations vanished. Genetic work on that relict group links their late survival to small population size and accumulating harmful mutations.



"This work opens a new chapter in understanding the biology of extinct species. Not only can we study the genomes of mammoths themselves, but we can now begin to explore the microbial communities that lived inside them," said Love Dalén, professor of evolutionary genomics at the CPG. 



Ultimately, the data help connect health, ecology, and extinction risks in a single picture.



<h2 class="wp-block-heading" id="h-where-this-research-can-go-next">Where this research can go next</h2>



Reconstructing ancient microbiomes can help set baselines for living elephant microbiomes. That matters because health, diet, and stress are all reflected in the microbiome, the community of microbes that live in and on an organism.



Ancient pathogen signals can also clarify whether outbreaks played a role in population declines. Learning which bacteria carried disease associated genes in the past could inform surveillance and treatment strategies for modern elephants.



Finally, the same tools can be applied to other Ice Age species to test whether long-lived microbial partners were the rule rather than the exception. Careful sampling, clean labs, and independent checks will keep new claims on firm ground.

Christmas tree pine needles could soon be used in an array of products including paint and sweeteners, thanks to new research from the <a href="https://www.sheffield.ac.uk/">University of Sheffield</a>.  

The Christmas pine tree is a staple in many households this time of year, but as 2019 fast approaches, that same Christmas tree quickly turns from festive holiday decoration to a blight and fire hazard. 

Some cities offer <a href="https://www.earth.com/news/environmentally-friendly-christmas-tree/">Christmas tree recycling programs</a>, and trees are usually ground up into free mulch that residents can use in their yards and gardens. 

It’s a wonderful idea, and more and more cities are offering free tree recycling programs after the holidays every year. However, for every tree that’s recycled, millions more end up in landfills and pine needles take a long time to biodegrade. 

In the US alone, around 25 to 30 million real Christmas trees are sold every year, according to the <a href="http://www.realchristmastrees.org/dnn/Education/Quick-Tree-Facts">National Christmas Tree Association</a>, and in the UK around seven million of the eight million trees used to decorate homes for the holidays end up in a landfill. 

Pine needles emit large amounts of greenhouse gases as they decompose and so even though Christmas trees are biodegradable, they are still contributing to atmospheric greenhouse gas levels every year and adding to a city’s or country’s carbon footprint. 

Researchers from the University of Sheffield have developed a new solution for recycling Christmas trees and found a way to break down the complex polymer in pine needles. 

Once this polymer, known as lignocellulose, is broken down, it could be used in many different products such as adhesives and food sweeteners. 

“My research has been focused on the breakdown of this complex structure into simple, high-valued industrial chemical feedstocks such as sugars and phenolics, which are used in products like household cleaners and mouthwash,” said Cynthia Kartey, who headed the new research. “Biorefineries would be able to use a relatively simple but unexplored process to break down the pine needles.”

Kartey discovered that heat and solvents like glycerol which are environmentally friendly help break down the lignocellulose into liquid bio-oil and solid bio-char. 

The bio-oil has many useful chemicals like glucose and phenol acids, and overall the process is completely sustainable.

Recycling pine trees this way would help keep trees out of the landfills and reduce greenhouse gas emissions from pine needles in landfills. 

“The use of biomass - materials derived from plants - to produce fuels and chemicals currently manufactured from fossil resources will play a key role in the future global economy,” said James McGregor, a member of the research team. “If we can utilise materials that would otherwise go to waste in such processes, thereby recycling them, then there are further benefits.”

A team of scientists at <a href="https://english.tau.ac.il/">Tel Aviv University</a> have developed a non-toxic bioplastic polymer that could help facilitate a much-needed shift away from toxic plastics. The sustainable alternative is derived from a marine microorganism that feeds on <a href="http://www.earth.com/news/seaweed-south-florida-beaches/">seaweed</a> and does not require many resources to produce. 

According to the United Nations, around 90 percent of marine pollution is plastic waste. Scientists have been working for many years to come up with feasible and environmentally friendly replacements for petroleum-based plastics. 

Dr. Alexander Golberg of TAU's Porter School of Environmental and Earth Sciences is the study's lead author.

“Plastics take hundreds of years to decay. So bottles, packaging and bags create plastic ‘continents’ in the oceans, endanger animals, and pollute the environment,” said Dr. Golberg. “Plastic is also produced from petroleum products, which has an industrial process that releases chemical contaminants as a byproduct.”

Dr. Golberg teamed up with Chemistry Professor Michael Gozin and found that a polymer called polyhydroxyalkanoate (PHA) can be used to produce a sustainable plastic alternative. This polymer is obtained from a type of marine microorganism called Haloferax mediterranei, which does not require fresh water or fertile soil like most existing bioplastic alternatives.

The breakthrough could make the transition away from petroleum-derived plastics much more feasible, even in countries with a limited supply of fresh water.

“Our raw material was multicellular seaweed, cultivated in the sea,” said Dr. Golberg. “These algae were eaten by single-celled microorganisms, which also grow in very salty water and produce a polymer that can be used to make bioplastic.”

The next step for the researchers will be finding other microorganisms with the potential for producing a range of bioplastic polymers.

The study is published in the journal <a href="https://www.journals.elsevier.com/bioresource-technology">Bioresource Technology</a>.

A seaweed-eating microbe could help transition to sustainable plastic

A team of scientists at Tel Aviv University have developed...

Researchers at <a href="https://www.duke.edu/">Duke University</a> have found that trace elements in fish ear bones can be used to track down <a href="http://www.earth.com/news/trumps-epa-coal-plants/">coal ash contamination</a> in the waters where the fish lived.

“Calcified structures - or otoliths - found in a fish's inner ear are known to store a lot of life history information, including chemical and physical records of the fish's age, natal habitat and migration patterns,” said study lead author Jessica Brandt, who is currently a postdoctoral researcher with the <a href="https://www.usgs.gov/">U.S. Geological Survey</a>. “We've shown that otoliths also capture the signatures of contaminants that have affected the fish's ecosystems.”

The team discovered that strontium isotope ratios in the otoliths of fish from two North Carolina lakes matched the strontium isotope ratios in sediment samples from the lake bed. Both of the lakes had received waste water from coal ash ponds at nearby power plants.

“This shows otoliths can be used as biogenic tracers to assess the potential for ecological impacts of coal ash waste streams in affected waters,” said Brandt. “While strontium behaves differently than the toxic elements in coal ash effluents, it helps us connect high levels of those elements back to the contamination source.”

Even after coal is burned and the ash comes into contact with water, the naturally occurring trace element strontium retains its isotopic ratios. According to study co-author Professor Avner Vengosh, this is the first time that strontium isotope ratios have been used to measure the impacts of coal ash on living organisms. 

“This definitely shows the strontium in the fish must be from coal ash contamination,” said Professor Vengosh.

Study co-author Richard Di Giulio is the Sally Kleberg Professor of Environmental Toxicology at Duke. He explained that while strontium isotope ratios in surface water samples from the lakes did not always match those in the fish otoliths, this could be because surface water ratios are more variable over time.

“This study's finding demonstrates that otolith studies can add to our existing research efforts,” said Brandt. “Water-based strontium isotope tracers only give us information about coal ash impacts at a particular point in time, but because otoliths continuously grow over a fish's lifetime, we could use time-series analyses of otoliths to determine the timing of waste stream discharges or spills going back several years. This represents an emerging and important new direction in environmental toxicology and water-quality research.”

The study is published in the journal <a href="https://pubs.acs.org/journal/estlcu">Environmental Science &amp; Technology Letters</a>.

Coal ash contamination in water can be tracked using fish bones

DNA replication was first described in the late 1950s, and scientists have been working ever since to explain just how this critical process is regulated. Researchers at <a href="https://www.fsu.edu/">Florida State University</a> have finally solved the mystery. 

Inside of cells, <a href="http://www.earth.com/news/age-related-differences-dna-bloodstream/">DNA</a> copies itself at regular intervals. This process takes place in all living organisms, contributing to biological characteristics ranging from hair color to how the body responds to disease.

Study co-author David Gilbert is the J. Herbert Taylor Distinguished Professor of Molecular Biology. Around 60 years ago, Professor Taylor had demonstrated how different segments of chromosomes duplicate and published more than 100 papers on replication. Professor Gilbert has carried on this legacy by identifying how the replication process is regulated.


“It's been quite a mystery,” said Professor Gilbert. “Replication seemed resilient to everything we tried to do to perturb it. We've described it in detail, shown it changes in different cell types and that it is disrupted in disease. But until now, we couldn't find that final piece, the control elements or the DNA sequences that control it.”

Along with doctoral student Jiao Sima, Professor Gilbert ran close to 100 genetic mutations on DNA molecules in an effort to understand how the replication process works. According to Professor Gilbert, the team reached a point of frustration and came up with a “hail Mary” attempt.

The researchers used the highest 3D resolution available to examine a single segment of the DNA. They noticed three sequences along the DNA molecule with frequent connections, and used gene editing technology known as CRISPR to remove the three regions.

In a major breakthrough, the team discovered that these three elements together were the key to DNA replication.

“Removing these elements shifted the segment's replication time from the very beginning to the very end of the process,” said Professor Gilbert. “This was one of those moments where just one result knocks your socks off.”


Beyond the influence on the timing of replication, the removal of the three elements caused the 3D structure of the DNA molecule to change dramatically.

“We have for the first time pinpointed specific DNA sequences in the genome that regulate chromatin structure and replication timing,” said Sima. “These results reflect one possible model of how DNA folds inside cells and how these folding patterns could impact the hereditary materials' function.”

The study is published in the journal <a href="https://www.cell.com/">Cell</a>.

Scientists unravel the mystery of what regulates DNA replication

DNA replication was first described in the late 1950s, and...

Dr. Christine N. Smith and Dr. Larry R. Squire, both with the <a href="https://www.sandiego.va.gov/">Veterans Affairs San Diego Healthcare System</a> and the <a href="https://ucsd.edu/">University of California San Diego</a>, have discovered how specific memory is linked to the hippocampus, and their findings provide new insight on how <a href="http://www.earth.com/news/stress-affecting-memory/">memory</a> works as a whole.

Smith and Squire found that declarative memory, the ability to recall facts and events, relies on conscious knowledge of what has previously been learned, thus involving the hippocampus. When a patient’s hippocampus is damaged, conscious knowledge is compromised.

“Our study shows that awareness is a key feature of declarative memory,” Smith stated within their study, published November 20th in <a href="https://www.pnas.org/">Proceedings of the National Academy of Sciences</a>.

Smith and Squire built their study off of previously discovered evidence that showed that damage to the medial temporal lobe (MTL), the region of the brain that contains the hippocampus, can cause problems with declarative memory. However, nondeclarative memory, the ability to remember performance and skills, does not seem to be affected by MTL damage. With this being said, scientists are still not certain how the hippocampus works during memory acquisition.

"A central issue for understanding memory and memory disorders is the matter of classification,” Squire said. “What kinds of memory are there, what are the characteristics of each kind, and what brain systems are important for each kind?"

Smith and Squire tested two theories — one that says declarative memory is connected to conscious knowledge, or awareness of what has been learned, and another that states that memory is dependent on how the brain processes information, rather than on conscious knowledge. They tested said theories on five patients, averagely aged 63, each with MTL damage and amnesia. 

Brain scans showed that each patient had smaller-than-normal hippocampus volume compared to six healthy control patients. So, using a method called the manipulation effect, Smith and Squire asked the MTL-damaged patients to point out alterations and changes in familiar pictures. Those with MTL damage were “markedly impaired” in pointing out changes to the pictures. Not only were these patients less confident in their ability to point out change, but they were only able to correctly identify and describe an alteration for 10.8% of the changed pictures. Controls did so for 60.4% of the images.

Furthermore, both controls and MTL-damaged patients focused their attention on parts of the image that were changed, even if they didn’t realize the alteration right away. This shows that the manipulation effect is a function of conscious memory, Smith and Squire state.

"When memory-impaired patients occasionally succeed at remembering a past event (measured in their eye movements), they also consciously remember the event,” Smith said. “When the patients failed to remember (and eye movements showed no recognition), they were unaware of the past event. Our findings suggest that awareness of the past is a crucial and consistent feature of the kind of memory that depends on the hippocampus.”

“Scientists often say that we want to fix the car but it will help to know how the car works. As we learn more about memory, we move closer to being able to detect, prevent, and treat diseases and disorders that affect memory," Squire concluded.

75 percent of the Earth’s freshwater is frozen in glaciers which have been steadily retreating since the early half of the 20th century. Glaciers also cover ten percent of the world’s land area, but glacial melt due to climate change has been a major contributor to rising sea levels. 

Despite the <a href="https://www.earth.com/news/shrinking-glacier-floating-ice/">important role glaciers play in rising sea levels</a> and their rapid rates of decline, relatively little has been known about glacier motion or ice friction between glaciers and the bedrock below. 

Glacial movement has been difficult to study because of the inaccessibility of the bedrock beneath them. Glaciers are thousands of feet thick, and even the most advanced radar and satellite technology can’t penetrate through all that ice to study how masses of ice move or the friction that ice in contact with the bedrock causes. 

But now, Bo Persson, a theoretical physicist from <a href="http://www.fz-juelich.de/portal/EN/Home/home_node.html">Jülich Research Center</a> in Germany, offers a solution to studying glacial movement in a new piece published in the Journal of Chemical Physics. 

Persson developed a new model of ice friction that accounts for a wide range of factors including water-filled cavities, melting temperatures, the temperature at the bedrock/glacier interface, regelation which is the melting and freezing caused by pressure changes, and the topography of the bedrock below. 

Accounting for surface roughness of both the ice and bedrock is especially important for modeling glacier movement because it can create friction and impact the speed of glacial movement. 

“The pressure fluctuates because of the bedrock surface roughness,” Persson said. “If you have a big ‘bump’ on the bedrock, the ice pressure against the bump will be higher on the side where the ice moves against the bump.” 

Persson reviewed previous studies of rubber surfaces that slide against each other or stay together and theorized that the models applied to those studies could be used to research glaciers as the principles are similar. 

“The most important contribution of my theory is that it describes accurately the formation of cavities during sliding, and shows that cavitation indeed occurs for sliding speeds typical of flowing glaciers,” said Persson. 

Glaciers are often filled with cavities of pressurized water that form when the glacier slides across the rough bedrock. As these cavities fill with water, they can act as lubrication, reducing friction and increasing the speed of glacial movement. 

“The friction between glacier and the bedrock is of crucial importance for the flow of glaciers and for the prediction of the increase in the sea level due to the melting of the polar ice caps,” said Persson.

Persson’s model will help improve glacier and ice sheet models and allow researchers to make more accurate projections about sea level rise and melting glaciers. 

“We ice sheet modelers need to resolve the base of ice sheets in our models better, which requires numerical methods that are not yet common for us,” said Angelike Humbert, a glaciologist not involved with the study. “Bo's work reminds us of the key role played by the roughness of the bedrock, which is very challenging to observe with the required accuracy in airborne radar surveys.”

How do massive glaciers flow?

Scientists have demonstrated for the first time that neuronal cell death in <a href="http://www.earth.com/news/exercise-benefits-alzheimers/">Alzheimer's disease</a> (AD) may not be a bad thing. Experts at <a href="http://first.fchampalimaud.org/en/the-foundation/champalimaud-centre-unknown/">Champalimaud Centre for the Unknown</a> (CCU) discovered that neuronal cell death may be the result of a cell quality control process that kicks in to protect the brain from the accumulation of malfunctioning neurons. 

The researchers observed a cell quality control mechanism called “cell competition,” which enables a type of fitness comparison among neighboring cells. The fittest cells then trigger the suicide of the less fit cells around them. It has been recently established that this process of cell competition is a powerful anti-aging mechanism in the body, particularly in the brain. 

“In 2015, we discovered that clearing unfit cells from a tissue was a very important anti-aging mechanism to preserve organ function,” said Eduardo Moreno, principal investigator of the CCU Cell Fitness lab. His team speculated that cell competition may also be involved in neurodegenerative diseases associated with accelerated aging, which had never been tested. 

The investigation was focused on fruit flies that had been genetically modified to mimic the symptoms of Alzheimer's disease in humans. The team manipulated fruit flies to express the amyloid-beta protein, which forms aggregates in the brains of AD patients.

The scientists set out to determine whether neuronal death was activated by the process of fitness comparison. In other words, Moreno said they wanted to confirm “that the neurons were not dying on their own but being killed by fitter neighbors.”

“When we started, the current view was that neuronal death must be always detrimental. And much to our surprise, we found that neuronal death actually counteracts the disease,” said study first author Dina Coelho. 

When neuronal death was blocked in the brain of a fly, the insect developed even worse memory and motor coordination problems, died sooner, and experienced faster brain degeneration. On the other hand, when the fitness comparison process was boosted, the death of unfit neurons was accelerated and the flies expressing the AD-associated amyloid-beta proteins showed an impressive recovery. 

“The flies almost behaved like normal flies with regard to memory formation, locomotive behavior, and learning,” explained Christa Rhiner. 

This improvement came at a time when the flies were already strongly affected by AD symptoms, which means that the anti-aging mechanism keeps working well into the stages of Alzheimer's disease. According to Moreno, the findings show that “the neuronal death protects the brain from more widespread damage and therefore the neuronal loss is not what is bad, it is worse not to let those neurons die.”

“Our most important finding is that we have probably been thinking the wrong way about Alzheimer's disease,” said Moreno. “Our results suggest that neuronal death is beneficial because it removes neurons that are affected by noxious beta-amyloid aggregates from brain circuits, and having those dysfunctional neurons is worse than losing them.”

A study by Dr. Michael O'Sullivan at the <a href="https://www.port.ac.uk/">University of Portsmouth</a> has revealed previously unknown details of well-armed flying reptiles from British Jurassic fossils. Dr. O'Sullivan has also discovered a new species of <a href="http://www.earth.com/news/pterosaurs-mass-extinction-event/">pterosaur</a> with a wingspan of two meters, which was a giant in its time.

Over the last two centuries, more than 200 fossils of flying reptiles known as pterosaurs have been recovered from the Stonesfield Slate. However, their significance has been overlooked by palaeontologists, likely because they are mere fragments.

But now, a detailed investigation has found that the fossils contain evidence of multiple pterosaur lineages in the UK's Jurassic past, including some unexpectedly large and formidably armed species.

The new species was named Klobiodon rochei, which mean “cage tooth” in reference to its huge, fang-like teeth. This feature, which is known from inspection of the lower jaw of Klobiodon, is particularly interesting because few pterosaurs had any teeth at this time. The coastal flier would have caught fish and squid using its enormous teeth, swallowing them whole.

“It's large fangs would have meshed together to form a toothy cage, from which little could escape once Klobiodon had gotten a hold of it,” said Dr. O'Sullivan.

“The excellent marine reptiles and ammonites of the UK's Jurassic heritage are widely known, but we celebrate our Jurassic flying reptiles far less.”

“The Stonesfield pterosaurs are rarely pretty or spectacular, but they capture a time in flying reptile evolution which is poorly represented globally. They have an important role to play in not only understanding the UK's natural history, but help us understand the bigger global picture as well.”

Klobiodon and other Stonesfield pterosaurs lived alongside Megalosaurus, which is one of the most famous dinosaurs in the world and was the first ever named. As global sea levels rose and the world warmed, however, Jurassic Britain turned into a series of large tropical islands.

Dr. O'Sullivan explained, “Klobiodon has been known to us for centuries, archived in a museum drawer and seen by dozens or hundreds of scientists, but it's significance has been overlooked because it's been confused with another species since the 1800s.”

A fresh look at old fossils reveals Britain’s Jurassic past

A team of scientists at the <a href="https://www.pasteur.fr/en">Institut Pasteur</a> has identified the characteristics of CD4 T lymphocytes that are usually targeted by the human immunodeficiency virus (HIV). It is the metabolic activity of these <a href="http://www.earth.com/news/four-new-blood-cells/">white blood cells</a> that enables the virus to multiply. 

The researchers have now had a major breakthrough and managed to destroy these infected cells, or “reservoirs,” using metabolic activity inhibitors.

The antiretroviral treatment that is given to patients today is designed to block HIV infection, but it is not able to eliminate the virus from the body. The virus remains in the CD4 T lymphocyte immune cells so the treatments for HIV must be taken for life. 

While it was known that the virus does not infect all types of CD4 cells, the reason for this was unclear. In the current study, the experts from the HIV, Inflammation and Persistence Unit at the Institut Pasteur have managed to identify the characteristics of the different CD4 subpopulations that are associated with HIV infection.

The more the CD4 cells are differentiated, the more they need to produce energy to perform their function. Previous research has shown that it is the metabolic activity of the individual cell, particularly its glucose consumption, that plays a key role in susceptibility to HIV infection. In other words, the virus primarily targets cells with high metabolic activity and then seizes their energy in order to multiply.


By using metabolic activity inhibitors, which have already been investigated in cancer research, scientists could exploit a weakness in the virus and destroy infected cells. In recent experiments, the Institut Pasteur has already succeeded in blocking the virus.

“We have observed ex vivo that, thanks to certain metabolic inhibitors, the virus is no longer able to infect cells and amplification is halted in reservoirs of patients receiving antiretroviral treatment,” wrote the researchers.

The study is published in the journal <a href="https://www.cell.com/cell-metabolism/home">Cell Metabolism</a>.

Scientists destroy cells infected with HIV in new breakthrough

Science has long been on the lookout for methods to predict aging and age-related diseases. A person’s chronological age may not always match their biological age, and age-related diseases can speed up mental and tissue deterioration. 

Diet and other lifestyle factors can influence unhealthy aging, but there are also other less understood underlying biological processes that <a href="https://www.earth.com/news/aging-biological-processes-long/">can impact aging</a>. 

In a new study, researchers from the <a href="https://www.salk.edu/">Salk Institute</a> identified some key molecular signatures across all age groups that predict aging. 

The study was published in the journal Genome Biology. 

“This experiment was designed to determine whether there are molecular signatures of aging across the entire range of the human lifespan,” said Saket Navlakha, a co-senior author of the study. “We want to develop algorithms that can predict healthy aging and non-healthy aging, and try to find the differences.”

The researchers collected and analyzed dermal fibroblast skin cells from 133 individuals aged 1 to 94 with about thirteen people per decade of age to get a large enough representation of the different age groups. 

Dermal fibroblasts, which generate connective tissue and help with healing, were chosen for the study because they are easy to collect from a skin biopsy and previous research has suggested that the cells may contain aging signatures. 

RNA sequencing was used to find any biomarkers of aging and identify which genes were turned on or off within the cells. 

Next, the researchers used custom machine learning algorithms to analyze the RNA sequencing data. 

“We took a ‘kitchen sink’ approach with this project,” said Jason Fleischer, a first-author of the study. “Rather than going into this research with an idea of what we wanted to find, we decided to look at the changes in expression of all the protein-coding genes and let the algorithms sort it out. We used what's called an ensemble machine-learning method to do this.”

The algorithms were able to predict the age of a person from their cells within a range of eight years. 

To test their algorithms, the researchers collected fibroblasts from ten patients diagnosed with progeria, a genetic disease that accelerates aging, and used the machine learning system to analyze the cells. 

The results showed that the cells were at least a decade older than the actual age of the patients they came from, proving that the algorithm could accurately calculate and predict aging. 

“The fact that our system can predict this kind of aging shows that this model is starting to get at the true underpinnings of biological age," Fleischer says.

The study provides a better understanding of biological aging and could help pave the way for treating and preventing age-related health problems like dementia and heart disease. 

“Aging is a driver of so many diseases, including Alzheimer's and other neurologic problems,” said Navlakha. “If we are able to show that the changes we've seen in fibroblasts are connected with aging in other types of cells, we may eventually be able to use these signatures to develop targeted interventions.”

The world is in the midst of a major shift in agricultural innovation, and advances in technology could soon help create more sustainable agricultural practices while improving productivity and<a href="https://www.earth.com/news/europe-unsustainable-future-agriculture/"> continuing to meet food demands</a>. 

The world has undergone three major agricultural revolutions in the past. 

The first was when our early ancestors switched from hunting and gathering to permanent settlements, the second occurred in the 18th century during Britain's Agricultural Revolution, and the third was the result of advances in mechanization and the Green Revolution. 

Now, we are undergoing a fourth agricultural revolution driven by huge advances in smart technology, and a new report shows that agricultural advancements in technology must consider both the benefits and more importantly the negative impacts. 

Responsible innovation needs to be a priority, according to researchers from the <a href="https://www.uea.ac.uk/">University of East Anglia</a>, who wrote the article published in the journal Frontiers in Sustainable Food Systems. 

Policymakers as well innovators should be conscious of the social impacts of smart technology, as countries and organizations make smart “agri-tech” a priority investing time and money in new technologies like artificial intelligence and robotics. 

“All of these emergent technologies have uses in farming and may provide many benefits,” said David Rose, a co-author of the new article. “For example, robotics could plug potential lost labour post-Brexit in industries such as fruit picking, while robotics and AI could enable better chemical application, saving farmers money and protecting the environment. They could also attract new, younger farmers to an ageing industry.”

Along with these positive benefits to agriculture, Rose stresses that there will also be losses and negative impacts that need to be addressed before the widespread implementation of new technology. 

“In light of controversial agri-tech precedents, it is beyond doubt that smart farming is going to cause similar controversy,” said Rose. “Robotics and AI could cause job losses or change the nature of farming in ways that are undesirable to some farmers. Others might be left behind by technological advancement, while wider society might not like how food is being produced.” 

The researchers propose that farmers be included in public decisions and that new technology should be implemented responsibly. 

“We therefore encourage policy-makers, funders, technology companies, and researchers to consider the views of both farming communities and wider society,” said Rose. “We advocate that this new agricultural tech revolution, particularly the areas funded by public money, should be responsible, considering the winners, but particularly the potential losers of change.”

A new study from the <a href="https://www.sfn.org/">Society for Neuroscience</a> may ultimately lead to an easier way to predict a patient's fear of pain. A machine learning technique that is being tested by researchers has the potential to translate patterns of activity in fear-processing regions of the <a href="http://www.earth.com/news/brain-games-cognitive-decline/">brain</a> into scores on questionnaires designed to measure how much a patient fears pain. 

This new approach could help experts to recognize the brain activity that underlies self-reported emotions. 

Pain-related fear is often assessed using questionnaires that ask patients how they feel about their clinical pain. However, it is unclear which of these self-reported emotions are associated with fear and which are linked to anxiety. Fear and anxiety are known to involve different regions of the brain.

Study lead author Michael Meier collaborated with experts in Petra Schweinhardts' lab at the Balgrist University Hospital in Zurich to investigate. 

The team used neuroimaging to observe the brain activity of patients with low back pain as they watched video clips that made them imagine painful activities such as bending and painless activities such as walking. 

The study revealed that the brain activity of the participants was predictive of their scores on the various questionnaires. Furthermore, different questionnaires were associated with distinct patterns of neural activity, suggesting that similar questionnaires may measure different emotional states.

The study is published in the journal <a href="http://www.eneuro.org/">eNeuro</a>.

Most coastal towns are <a href="https://www.earth.com/news/sinking-land-will-intensify-the-effects-of-rising-sea-levels/" target="_blank" rel="noreferrer noopener">preparing for higher sea levels</a>, but <a href="https://www.earth.com/news/greenland-no-longer-has-to-worry-about-rising-sea-levels/" target="_blank" rel="noreferrer noopener">Greenland presents</a> a different scenario during climate change. The ground there is rising at a remarkable rate. Over the past decade, some areas have lifted about 20 centimeters, which translates to roughly 2 meters per century. This rate significantly exceeds current projections for sea level rise.



<h2 class="wp-block-heading" id="h-geological-rebound-process-through-climate-change">Geological rebound process through climate change</h2>



The mechanism behind this phenomenon is straightforward. As the ice sheet melts, the immense weight is removed from the bedrock, causing the land to rebound upward. This process resembles the way compressed material springs back when pressure is released.



<h2 class="wp-block-heading" id="h-scientific-monitoring-networks">Scientific monitoring networks</h2>



Researchers at the <a href="https://www.dtu.dk/english/" target="_blank" rel="noreferrer noopener">Technical University of Denmark</a> are documenting this uplift using the GNET network, consisting of 61 GPS stations positioned around Greenland's coast. These sensors can detect movement with millimeter precision, providing detailed measurements of the ongoing changes.



The data reveal that current uplift rates exceed the gradual rebound occurring since the last ice age ended approximately 12,000 years ago. This acceleration corresponds directly with increased ice sheet melting rates.



<h2 class="wp-block-heading" id="h-coastal-transformation">Coastal Transformation</h2>



This uplift is actively reshaping Greenland's coastline. New islands and rocky formations, called "skerries," are emerging as previously submerged land surfaces rise above the water level. This represents a notable contrast to global concerns about rising seas.



The study, published in Geophysical Research Letters, demonstrates the varied regional impacts of climate change. While many locations face rising water levels, Greenland's bedrock is literally rising above the surrounding seas.

MYC presents a unique challenge when studying cancer. Normally, this protein plays a vital role in healthy cells. It carefully controls transcription - the process that converts genetic information from DNA and RNA into proteins.



However, cancer changes everything. In cancer cells, MYC becomes a destructive force. It operates in overdrive mode with no regulation whatsoever.



Professor Min Xue, who led the research team, explains it simply: "MYC is less like food for cancer cells and more like a steroid. It drives cancer's aggressive growth." This superactive behavior makes MYC involved in three out of every four cancer cases.



<h2 class="wp-block-heading" id="h-why-myc-is-hard-to-target">Why MYC is hard to target</h2>



Despite its clear role in cancer, targeting MYC has been one of medicine's biggest challenges. The main problem lies in MYC's unusual structure - or rather, its complete lack of structure.



Professor Xue describes the protein as "basically a glob of randomness." This means conventional drug discovery methods don't work. These traditional approaches rely on sharply defined protein structures. MYC simply doesn't have one.



<h2 class="wp-block-heading">A New Approach to Fighting MYC</h2>



The UCR research team developed a clever solution. They designed a special peptide molecule that could selectively bind to MYC. More importantly, this peptide could block MYC's destructive activity.



The key was fine-tuning two specific features: the peptide's stiffness and its shape. Through careful adjustments, researchers achieved something remarkable. They reached "sub-micro-molar affinity" - meaning their peptide binds as strongly as antibodies do.

Located near <a href="https://townofcairo.com/" target="_blank" rel="noreferrer noopener">Cairo, New York</a>, in Greene County, these weren't merely primitive plants struggling to survive. These were sophisticated trees with root systems remarkably similar to modern forests. This ancient woodland predates dinosaurs by 140 million years.



<h2 class="wp-block-heading" id="h-the-cairo-forest-discovery">The Cairo forest discovery</h2>



385 million years ago, upstate New York was a tropical paradise near the equator. Thanks to continental drift, this ancient forest has traveled thousands of miles to its current location.



The fossil forest sits in an abandoned quarry, roughly half the size of a football field. This represents just a slice of what was likely a massive forest system stretching from New York into Pennsylvania.



Charles Ver Straeten, curator of sedimentary rocks at the <a href="https://www.nysm.nysed.gov/" target="_blank" rel="noreferrer noopener">New York State Museum</a>, made the discovery in 2009. While scouting the former highway department property, his trained eye spotted wandering patterns in the stone that looked like marine features.

Patricia Gensel, a <a href="https://www.unc.edu/" target="_blank" rel="noreferrer noopener">University of North Carolina</a> paleobotanist, notes: "The size of those root systems is really changing the picture. The Cairo site presents three unique root systems, suggesting Devonian period forests were diverse ecosystems with different trees occupying different environmental niches, much like today's forests.

In 2022, New York State Senator Michelle Hinchey secured a $170,000 grant for the town of Cairo to construct specialized fencing around the fossil forest site. The town plans to conduct a feasibility study exploring the possibility of creating an educational center and working lab on-site.



Joe Hasenkopf, chair of the Cairo Planning Board, hopes to partner with educational institutions to create a research facility serving scientists, students, and the public.

The changes at age 60 are perhaps less surprising, as this is when many age-related diseases begin to manifest more prominently. The molecular shifts affect immune function and kidney health, both critical for maintaining overall wellness as we enter our senior years.

Probiotics - beneficial microbes that balance gut bacteria and aid digestion - are typically fragile and can be destroyed by stomach acid or processing. 



Prebiotics act as food for these microbes, helping them thrive. Together, they form "synbiotics," a powerful health combination.



Researchers Smriti Gaur and Shubhi Singh from India's Jaypee Institute of Information Technology took an innovative approach, using natural prebiotics like corn and honey instead of complex processing methods. 



They created five chocolate varieties: a control and four synbiotic versions containing different combinations of prebiotics, probiotics (Lactobacillus strains), and flavor enhancers (cinnamon or orange).



Laboratory simulations of human digestion showed the probiotics remained viable for over five hours, suggesting they could survive long enough to benefit gut health.



Taste tests were positive, with researchers particularly enjoying the orange-flavored variety, describing it as having "vibrant citrus notes" complementing the "rich cocoa" with a "luxurious" texture.



This research represents just the beginning. With further refinement of strains, textures, and flavors, chocolate could evolve beyond mere indulgence to become a functional food that nourishes while it delights.



The study is published in the journal <a href="https://pubs.acs.org/doi/10.1021/acsfoodscitech.4c00741" target="_blank" rel="noreferrer noopener">ACS Food Science &amp; Technology</a>.

Today’s Video of the Day from the <a href="https://www.esa.int/">European Space Agency</a> features Nushagak Bay, a large estuary in southwest Alaska. Nushagak runs mainly north to south and exits in Bristol Bay, a large body of water in the Bering Sea.



"The bay is primarily fed by the Nushagak River, which begins in the Alaska Range and flows southwest approximately 450 km. The bay is also fed by several additional rivers including the Wood, Igushik, Snake and Weary rivers," says ESA.



"The dark colors of the Nushagak River are most likely due to tannins or lignins (chemical substances found in plants). Tannins and lignins from roots, leaves, seeds, bark and soil can leach into the water and give it a brown or even black colour. The sediments then flow southwards where it is mixed with the bluer waters of the bay."

Today's Video of the Day from the <a href="https://www.acs.org/">American Chemical Society</a> (ACS) reveals that proteins on flu viruses are actually flexible, tilting and waving in a “breath-like” motion. According to the experts, these proteins could be used to better defend against the flu.



"The main antigenic targets of influenza virus are two surface glycoproteins, hemagglutinin (HA) and neuraminidase (NA). Whereas the structural and dynamical properties of both glycoproteins have been studied previously, the understanding of their plasticity in the whole-virion context is fragmented," wrote the researchers.



To investigate, the team conducted detailed simulations of the influenza A H1N1 virion, or the swine flu. The experts concluded that the visualizations show many new vulnerable states of flu viruses, which could improve future vaccines and antiviral drugs.

Today’s Video of the Day from the <a href="https://www.esa.int/">European Space Agency</a> features Lake Trasimeno, which is located west of Perugia in central Italy. It is the fourth largest lake in the country. While Trasimeno’s water level varies, it has a maximum depth of approximately six meters.&nbsp;



"In this Copernicus Sentinel-2 image, captured on 6 August 2022, the lake’s emerald green colour is likely due to the presence of phytoplankton. Streaks in the water, particularly visible in the west, indicate the presence of soil and sediments which have been stirred up by winds. Dark colored waters in the southern part of the lake indicate a presence of submerged and floating macrophytes (aquatic plants) as well as algae," says ESA.



"Surrounded by hills on three sides, Trasimeno is subject to heavy storms created by winds, especially from the north and west. There are three islets in the lake: Maggiore, Minore and Polvese (the largest). The lake’s shores are sparsely inhabited with only two popular villages: Castiglione del Lago and Passignano sul Trasimeno."



"Italy is experiencing its worst drought in 70 years which has affected drinking water supplies, hydroelectric power and agricultural production. High temperatures, hot winds and lack of rainfall are the main causes of drought in the Umbrian region which saw Lake Trasimeno’s drop 1.3 m, reaching the limit of the hydrometric zero in July 2022."

Today's Video of the Day from the <a href="https://www.acs.org/">American Chemical Society</a> describes a new self-powered nanosensor that can instantly detect mercury contamination with the tap of a finger.&nbsp;



The oxidized form of mercury can be harmful when it is ingested through contaminated water or food. This makes it necessary for experts to develop sensors that can quickly and accurately detect the presence of mercury.&nbsp;



Zong-Hong Lin and colleagues have now created a triboelectric nanosensor (TENS) that can detect mercury by simply by touching a sample. According to the researchers, their TENS could serve as the basis for similar devices to safely and remotely monitor other pollutants.

Today’s Video of the Day from the <a href="https://www.esa.int/">European Space Agency</a> features Kainji Lake, a reservoir on the Niger River.



In 1968, Kainji Lake was created by the construction of the Kainji Dam. The Niger River, the third longest in Africa, enters the lake in the north.&nbsp;



According to <a href="https://www.earth.com/news/rivers-in-the-american-west-are-a-lifesaving-resource-for-birds/">ESA</a>, the creation of the lake submerged Foge Island and the town of Bussa and permanently flooded other riverine settlements, leaving around 50,000 people displaced.&nbsp;



Large parts of Foge Island are temporarily exposed during low water tides, and the land is often used by migrating fishermen. Kainji Dam is a dam across the Niger River in Niger State of Central Nigeria. 



Wild mammals occur at relatively low densities due to illegal hunting. Lake Kainji has suffered a dramatic decline as a fishery due to the high numbers of artisanal and subsistence fisherfolk using the lake. It has been suggested that a period of closure, together with controlled fishing rights may help improve fish stocks.



Kainji Lake National Park is the oldest of its kind in Nigeria. The park contains three distinct areas: a part of the Kainji Lake, the Borgu Game Reserve to the west of the lake, and the Zugurma Game Reserve to the southeast. The park is home to around 65 mammal species, 350 bird species, and 30 species of reptiles and amphibians.

Today’s Video of the Day from <a href="https://www.igb.illinois.edu/">Carl R. Woese Institute for Genomic Biology</a> reveals how scientists can modify common crops like soybean, rice, and wheat to protect them from heat stress.



“We need to double crop production by 2050 to feed a growing global population, and not only are we not on track to do that, but climate change is further complicating things,” said Amanda Cavanagh, a lecturer at the University of Essex. 



The study is part of Realizing Increased Photosynthetic Efficiency (RIPE), an international research project that aims to develop food crops that turn the sun’s energy into food more efficiently.



“Using an engineering approach we designed multiple alternative metabolic pathways to photorespiration. Testing them in the field showed increases in productivity which led Amanda to significantly move the project forward by showing our engineered plants can withstand pretty extreme temperature stress,” said study co-author and RIPE researcher Paul South.&nbsp;



“As the climate changes and temperature stresses increase the pressure on our global food supply, farmers will need every tool available including engineering approaches like the synthetic biology used here to maintain safe and productive harvests.”



The experts tested plants modified to have more efficient photorespiration to see if they were better adapted to warmer temperatures.&nbsp;



The team found that the engineered plants produced 26 percent more biomass than the wild-type plants exposed to the same temperatures, and had 15 percent less yield loss under the higher temperatures.

Today’s Video of the Day from the <a href="https://www.acs.org/">American Chemical Society</a> explores the ability of salt to transform the way that foods and beverages taste. Salt is known to cover up undesirable flavors, such as bitterness in coffee or beer, but how exactly does sodium chloride change the taste of other compounds?



One previous study showed that, not only does salt suppress bitterness, but also enhances sweetness and sourness. Another study revealed that bitterness reduction by salt seems to be happening at the tongue receptor level as well as in the brain.&nbsp;



While it is known that salt taste is mediated by the presence of sodium channels in the form of taste buds, experts believe that there is also an unknown receptor responsible for how we taste salt that has not yet been identified.&nbsp;

"The city lies in the centre of the country’s central valley around 80 km from the Pacific Ocean to the west and borders Argentina to the east. A tiny part of Argentina is visible in the top-right corner of the image where the mountain crest of the Andes Mountains acts as a divider between the two countries," says ESA.
